I see ugly renderings of checkpoints in restore screens: instead of a red graphic X blended into the background I see a square with a typed letter X.

I've attached an image that shows the problem using
a room from Flood Warning.

Notice that some, but not all of the checkpoints are
rendered incorrectly: I can't see why some checkpoints are different.

Running Windows8 64bit, and Engine 4.0.2.112, but I believe I've
seen this issue on all versions of the engine.

I've seen this issue for years, but am prompted to report it now because of the reported increased number of checkpoints, which will look ugly if the bug is present in the TSS engine.

This is not a bug. Those squares indicate checkpoints which have been used. You can click on any one of them to restore to the last time you stepped on that checkpoint.

This is not a rendering issue. You can click on those squares to restore to that checkpoint. The original red ones are preserved as you didn't step on them, so restoring to them is not an option.

Try it out yourself.

Ok, so now I see those ugly grayish boxes for what they are meant to be: buttons.

How strange that I never figured that out.

It's been niggling at me about why I missed the design intent of these buttons.

I think the problem is that an X all on its own in button font is a bit weedy, and looks like a mistake.

If, instead, the X were painted on the button with the exact same red graphic X that is used for the checkpoint marker in the game I think it would suggest its function more strongly, and look better.

(I realize that's probably more expensive to implement because it will be a graphic button)
