Arky puzzles can't be anywhere not accessable from the main-maps timeline, right? Like e.g. in upside down mine.

Another question: I've solved all of the secret rooms in the hold, but at LCS it says I only have 4 of 8 Arky rooms. I guess either a) Arky rooms aren't Secret, or b) I need to clear all of them without using Restore, so that they're saved as completed.

It would be the 2nd one. Since the variables checking the number of arky rooms cleared can't be tracked through restore, you'll need to do them without restoring.
