So I decided to use an ortho mod, a transparent tar mod, and the Samus mod all in one. I think I modifyed the .tim file correctly, but when I open up JtRH, the Samus and the orthotile work right, but I can't get the transparent tar to work... Any help would be appreciated.

Attached are the .tim file I made, and the .png file.

Uh, what?

Why not just use all three mods and their respective .tims? You can use more than one "mod" line in the drod.ini file, you know.

Oh, really? I didn't know that. I'll do that now. But if anyone knows what the issue is, I like to keep things organized and have only one mod line, don't ask why. I just like to. And I also am curious to see whats wrong. I'll stick with what Chaco suggested for now.

Every square that is not used in the file must be blocked off using a "!" followed by the number of tiles that are not used.
Using your file as an example:

In your file you have this:
0-7
16-23
32-39
48-55
240-247
224-231
458
248,108,249,254,253
192,59,122,56,40
250,203,251,29,252
803,799,804,809,808
801,798,800,797,796
805,802,806,795,807

But you should have this:

0-7
16-23
32-39
48-55
240-247
224-231
458,!7
248,108,249,254,253,!3
192,59,122,56,40,!3
250,203,251,29,252,!3
803,799,804,809,808,!3
801,798,800,797,796,!3
805,802,806,795,807,!3
