I reached this spot and I am out of yellow/skeleton keys and there are no more in any of the other levels.
I assume I wasted some and I have to restore back to a point where I can reach this point with an extra key?

I'm afraid so. The game is lenient enough with its keys that you don't need to have a perfect run to have enough keys to get through those doors. Assuming you have gone back through the previous levels to make sure you haven't missed anything you'll probably need to restore to an earlier point if this is the case here are some tips:
