So is there any penalty for using the secret codes (like the one that gives you all the tools?)

It was very easy to find it, so I'm suspecting that there may be rooms that require the code. I'm wondering if there's any reason for me not to use it in every room.

Yah, the penalty is you don't get credit for completing the level. It's more for testing, or skipping one section to get to another you want to practice.

Yep. And no, there aren't any rooms requiring the code. Not even Razzle Dazzle

You mean the locked level access? Sure, you can use that. If you're good enough to solve the puzzle, you deserve the credit.

Not quite randomly, but yes, mostly arbitrarily. Not at the end, anyway.
