I can only find this for now on Level 18, Once East. (This is the room after which the ending sequence crashes for me, which is how I noticed it.)

In the restore menu, Beethro starts out at the top entrance, in the rightmost square, with his sword pointing East. The checkpoint doesn't have a larger X button over it. I click on Room Start, and Beethro moves one square over to the left, with his sword pointing NE. The checkpoint now has a big X over it, and when I click it, the screen goes back to the initial one, including Beethro's starting square and no big X over the checkpoint.

Other rooms remember the checkpoint saves just fine, so I don't know why this particular one is messed up, unless it is because of the endgame crash...

I noticed a similar thing once. I think it was occurring because I was mixing data files from different builds or something.
