So after reading about custom tiles, I decided to give it a try. Since the game treats RGB Magenta as transparent color, my setup is two layers, one for the sprite itself and the other for magenta background. But whenever I have semi-transparent pixels (as a result of using a soft brush for example), they mix with that magenta background, which makes it have this magenta outline in game. I attached a picture to explain it better.

How do I avoid this?

Stop using soft brushes that give you semi-transparent pixels. DROD does not support semi-transparency for the sprites.

You will want to look for options about "anti-aliasing" on the tool you are using and turn it off for that brush. It looks like you're using GIMP, which is very complex. You may find a tool like Paint.Net to be easier if you are not super-familiar with image software.
