It only removes some items.

Things Removed:

All Potions & Horns
Bombs, Kegs & Fuse
Mirrors
Briar & Briar Roots

Things Not Removed:

Seeding Beacons
Orbs
All Tokens
Lights
All tarstuffs
Relay Station
(Obstacle)

There doesn't seem to be a consistent reason why some items can be removed and not others. Other than multi-tile obstacles breaking, removing stuff seems like it should be okay.

I am hesitant to change this behavior now. Let's consider adding separate function "Remove transparent layer items" function to whatever comes after 5.1
