I'm pretty sure Steamworks functioning or not is a matter of how exactly the game works. Steamworks (on non-steam games at least) is a separate process that just overlays stuff on top of the game. With some games, however (likely depending on graphics code used), this just doesn't work.

Steam's GameOverlayUI works with games that use DirectX/openGL.

If you reffer to game overlay then only by running game not via Steam. Or, you could change Steam's settings.
