Well let's try this one:

1. A very thin bride
2. A very hairy activist
3. The owner of a very odd museum

Mmmm, Helena Bonham Carter is so hot. When she's not hairy or voicing a dead woman, anyway. (My first thought for "Very Thin Bride" was the other weird Tim Burton animated movie. Which was closer than Ricky Gervais, who did own an odd museum, but who never, ever played a very thin bride.)

She was the voice of the titular Corpse Bride, an activist who may not have been too hairy by her own species's standard in Planet of the Apes, and was apparently a fairly demented museum owner in Margaret's Museum.

I don't think we've done him yet:

1. A physicist who's scared of his own shadow
2. An arms dealer who loses his head
3. A minion of the villain

Tony Shalhoub

1: is "Dr Chester Ray Banton" (according to IMDB; I don't remember the name, only the episode) in X-Files: Soft Light.
2: Jack Jeebs from Men in Black.
3: Probably Alexander Minion from Spy Kids, although I've never seen that.

And for my entry:

1: A personified force of Nature (in a computer game)
2: An alien with a non-working spaceship (in a TV series)
3: A Roman sailor (in a movie)

It's customary to wait for confirmation before posting your own--but yes, this is all correct. (The descriptions were very literal: in the X-Files episode, his shadow killed anyone it touched, so he was scared of it; in MiB, he's an alien whose head is shot off, forcing him to grow another; and of course, in Spy Kids, he's quite literally a Minion.)

Oh my gosh! I can't believe I didn't get Tony Shalhoub! Admittedly, I don't believe I'd seen that episode of the X-Files, but I own both of the other movies and I love Shalhoub in everything I've seen him in. (And that "Minion" thing should have just plain out given it away for me.) Oh well.

I'm not getting anything yet on the latest list, but I'll see what I can come up with.

Well, I can't think of anyone who fits all of the items, so I'll just throw out a wild guess.

Ray Walston from My Favorite Martian? (Of course, I'm not particularly familiar with the series itself, but I do like Walston.)

Well, er, Robin Williams seems to have been a Roman sailor, kind of, in Being Human, and his egg-ship was broken in Mork and Mindy, and...er...the Genie is kind of a force of nature in the one video game he did?

OK, I'll grant that one [I'll take your word for it that he was a sailor in one of his lives in that movie; I've never seen it].

But the actor I had in mind was Jon Pertwee, who played a Roman sailor in A Funny Thing Happened on the Way to the Forum, the Third Doctor, and [according to IMDB anyway] Death in a DiscWorld game.

A non-obscure actor:

1. A man trying to resurrect his dead home
2. A young man who has to be brought home
3. A, er, non-man trying to get back to the home he left thousands of years before

Fair enough. An actor and Oscar winner:

1. A man trying to resurrect his dead home (animated)
2. A young man who has to be brought home (Oscar-winning drama)
3. A, er, non-man trying to get back to the home he left thousands of years before (dark comedy)

All three are movies.

3) Dogma

Indeed it is, and all three movies were correct. (Oscar winner and an actor, but not really an Oscar-winning actor...)

This one has a little bit of a twist:

1) A disabled veteran
2) A faith healer
3) A wealthy businessman

I'm going to guess Steve Martin.
1) A disabled veteran --- Dirty Rotten Scoundrels
2) A faith healer --- Leap of Faith
3) A wealthy businessman --- Hmm. Loony Tunes: Back In Action?

Yeah, I kind of figured that 2) was a giveaway. For full marks, if I tell you that 3) was The Spanish Prisoner can you tell me what the twist I mentioned is?

Well, I haven't seen The Spanish Prisoner, but I'm going to guess that the twist is that the actor is actually playing someone playing that role. I know that in 1 and 2, he's actually a con-man, so it would make sense if he were in 3 as well.

Okay, here's the next one. May go fast, may not...:

1) A quasi-immortal tyrant.
2) A worm (voice).
3) A marauder.

The only worm I can think of is the one from James and the Giant Peach.

So, David Thewlis
1. Einon -> Dragonheart
2. Earthworm -> James and the Giant Peach
3. some movie I haven't probably seen. :/

Correct. (3) is Harry Potter and the Prisoner of Azkaban.

John Cleese, perhaps?

I'm not sure about the spy, but I can definitely see him being a butler, and he was a hotel manager in Fawlty Towers (TV series).
