As posted elsewhere, here's an image of my "restore" screen for Beethro and the Secret Society:



As you can see, the game says that I've explored 85% of the level; but I gather from NiroZ that there are no other rooms besides the seven I've gone to.

I haven't especially noticed this for other holds, but one other level of this hold seems to have this problem (again, unless there's some other non-secret, non-required room that I can't find there). In the Entrance Halls, it displayed as 91% Explored at one point, even though there were clearly no other rooms to explore, and the next time I looked it had switched to 100%.

I can't help you with the problem, but I'd recommend that you export all your player - both a complete export and saves only for safety - if the cause of this bug is that your data is corrupted, you may end up needing to reinstall.

Try manually visiting each room. Does it solve anything? If so, the data is probably slightly corrupted, but a backup is also a good idea.

Yes, to be 85% with 7 rooms explored, there would need to be about 8 1/4 rooms in total...

However, 6/7 = 0.857142857... would be truncated to 85%, so it seems for whatever reason it thinks you've only explored 6 of the 7 rooms.
