It's the old "Get 4L of water using only 3L and 5L bottles."
The 4L one is only kind of there for decoration. Once you have exactly 4L in the 5L bottle, then you transfer it and can kill the brain.

The scrolls tell you what your operations are.

Top orbs are for filling and emptying the bottles.
Orbs on the side of the bottles are for transferring water between two bottles.
Complicated thing at the bottom is to make sure the transfer happens properly. When you transfer water, only one path at the bottom will be open, so go through it and hit the orb to correctly adjust the water levels in the bottles.

This room in the JtRH Puzzle Palace is a bit friendlier, I believe it uses Halph to handle all the orb hitting.
I have a version of this puzzle in my Unchained Malady entry, although you have to play through my entry first to get to it.
Wouldn't be surprised if there are other versions about too.
