The trapdoor does not affect gameplay and can be ignored, but if you have complete The City Beneath, you will understand the true purpose behind the trapdoor.

No, no! Flashback is a level that you warp to in some places that contains no puzzles. There are only three rooms and they involve, 1: Tendry's taming of his pet roach, 2: Tendry's time when he joins the Stalwart's Ranks and, 3: When Tendry's father led the Stalwart Army against the Empire.

The truth behind the trapdoor is in reality, completely unknown even to those who can give you an answer. In addition, the truth behind the trapdoor is an excellent secret that should not be spoiled. I'm not kidding, the secret is so great that spoiling it would just be ruinous.
