If you have an exit to a level the player has already completed, do the rooms stay completed, or do you have to do it all over again?

For now (1.6), you have to do it all over again (though it doesn't reset the savegames so it's possible to just restore a save at the end of the level, and the game won't know the difference).

In 1.7, this is supposed to change, but I'm not sure about how the exact implementation will be.

Okay, that's just silly. You want people to play it, don't you? If you really want to make people go through a level again and you want it to be empty, just copy all the rooms into a new level and empty them of monsters. In Treasure Hunt the third level is going back through the first level, but I made lots of changes. There's no reason to have to do the exact same puzzles all over again.

Don't worry, it's a 5 room level, where the puzzles are almost trivial. It'll all make sense when you see the hold. Remember, I said tedious, not long and boring ;)
