I guess you're running into another weirdness of USB here - no matter what the device, connecting the same device over different USB ports will make Windows recognize it as a new, separate device. Like, connecting my USB mouse to each of my 10 USB ports will give me 10 mouse entries in Device Manager...
Now, I don't know what kind of extender you have - if it were just a bit of cable to extend an USB cord it really shouldn't matter, but if it's an USB hub you'll get new IDs for all the devices when you use/don't use it for your devices.
My suggestion would be to connect everything the way it works, then uninstall the devices by removing them in Device Manager, then connecting everything the way you want it and let Windows install the drivers again. That should fix it. (Modulo the iPod - dunno what kind of drivers they use for that...)
