I've finished JtRH, and I wanna find the rest of the secret rooms.
How can I get back to the high levels? I can only start in level 1 right now.
Also, all of the rooms are back to their unconquered states. Do I actually need to play the game again?

Choose Restore from the second main menu. From there you can jump to any room you've been to, and any checkpoint you've stepped on. And (now that you've conquered the hold) the Restore screen will also tell you how many secret rooms there are on each level.

As you go around restoring to various points, you'll be in states partway through the game, with some rooms unsolved, but don't worry about the ordinary rooms. When you've finally solved all the secrets, you get to see Something Else.

I thought it would make my rooms permanently unconquered, so I figured there's something else I haven't seen.
