It occurred to me that sometimes, you want to leave the room from one exit, but to optimize your score, you have to leave through a different one. But, say the exit you actually want was blocked by a red gate that you opened while killing the monsters, and you don't want to have to go through that tedious trapdoor puzzle more than once.

Well, if you're able to bump against the edge of a room after clearing it, isn't that basically enough to prove that you didn't trap yourself? So if a player has the exit lock on, and attempts to exit a room that they've just conquered, I think that should count as the end of the clear demo. A sort of "phantom conquer token" for scoring purposes only, while the player is free to continue to where they actually want to be without running up their move count.
