It's intended to The main trick is getting the safe to open because it contains a gem you need. Also you need to keep close track of which passages are available at which point; one passage can be closed early and never re-opened, so you need to go there first. Your first aim is obtaining most of the tools as this allows you to actually go anywhere.

There's a smaller, more managable version of it in the form of the level Elementary / Prelude to Confusion. I found that in both cases, it was a matter of "I need this tool to get that key, but to get that tool, I have to open the door, and do that, I need to do this.."
