I hadn't noticed this in earlier versions, but GATEB has performance issues at times. First, pressing ESC to return to the menu (e.g. to restore) takes between five and ten seconds before the menu shows up. Second, rooms with large snakes (KDD has several) are markedly slow. Third, pressing F3 to use 'puzzle mode' also markedly slows down the game.

Puzzle Mode has always slowed down the game, even in TSS (Ctrl+5 benchmarking produces very noticable results).

I'm sure it has (I haven't noticed puzzle mode until last week). But there's no real reason for it. All it does is draw a grid and some red lines for the eyes, in most rooms. It would seem this is done with a rather inefficient alpha blending algorithm.
