I'm playing as a rogue. I have magical flowers, but neither one of them will take them. Is there something I am missing?

If by magical flowers you mean the ice flowers, then this is not what you need (Liff specifically asks you for something different).
If you have the correct flowers, but Lithrasir isn't taking them, maybe you've told her that Liff doesn't want her letter (or you have told Liff that Lithrasir doesn't want his flowers). If you've lied to either of the lovers, then I believe you've failed that quest. :/

And there was a response about liff not wanting the flower waaay back towards the beginning. I wondered about that since nowhere had anyone mentioned flowers up till that point.

Oh well.

Hmm, I cleared the path for Liff and Lysanthr tells me to meet her outside the city gates after nightfall, but when I meet her there in the evening or even midnight, nothing happens. I can only tell her again that Liff wants to meet her, to which she replies to meet her outside the city gates after nightfall.

Try waiting till the following evening and see if Lithrasir will come.

Hmm, but she also came outside on the evening before, only not ready to go to the holt. Maybe this can be considered a bug?
