I just purchased Gunthro and the Epic Blunder. I noticed that in the hold dlownload screen, the holds I have for the city beneath are listed and I can (re)download them. I have both games installed. Does this mean I can uninstall TCB and play those holds through the new game or should I leave them both installed?

I guess it's entirely up to you. It may be easier to just use one DROD engine, but there's nothing stopping you playing those holds in TCB as you had been.

Yes, but I'd wait, since right now migrating one's progress is a hassle and who knows whether there's a bug the testers missed.

But you can't play the TCB start screen roach smiting game if you uninstall it! :)

I've left them all installed since AE. AE I've especially kept around because KDD just doesn't feel right without the vibrant themes like Slime, Void, and Lava. Sure, it also has no undo... but that's also part of the charm. JtRH, I never got around to removing... but then again, it's always there if I want to listen to its opening, so I suppose it still serves a purpose.
